There only exists 1 padlock. The padlock locking the Attic was never broken.
Although I won't deny that Hinaichigo could be the culprit.

The padlock to the Attic was not picked by any tool (excluding the Master Key, if that counts) from the time Koishi and co. were locked in to the time of the trial.
The Attic door was opened AND closed less than seven times total (opening and closing each count separately) from the time Koishi and co. were locked in to the time of the trial.
The Attic door was not opened by anyone other than Mystio from the time Koishi and co. were locked in to the time of the trial.

The padlock at the Attic was not picked or manipulated by any tool.
I won't comment on how many times the attic door was opened or closed. This is because someone could easily open and close it multiple times without entering just for fun.
I will concede that nobody except Mystio opened the Attic door from the time Koishi and Hinaichigo were locked in until investigation began. During investigation everyone scrambled into the Attic so it was unclear as to who exactly opened the door.

Only the lock to the Attic was damaged, this was resolved by putting on a padlock. The rest of the door was undamaged from Yue's murder and remained undamaged until the investigation for this murder.

1. Kouta is the culprit. He had obtained the Shed Key by some means, as well as materials to light a strong fire. He, around 1PM, went to the shed and lured Pebble there. He then used a shovel to KO the latter. Afterward, he locked the door and left the key behind. He then started a fire inside, leaving through a window. He then met up with the others at the Dock at 2PM.
2. Ririchiyo is the culprit. She had obtained the Shed Key by some means, as well as materials to light a strong fire. She, around 4PM, went to the shed and lured Pebble there. She then used a shovel to KO the latter. Afterward, she locked the door and left the key behind. She then started a fire inside, leaving through a window. She then left for her Guest Room.
3. Shiori is the culprit. She had obtained the Shed Key and materials to start a strong fire by some means. She led Pebble away from Iris on purpose, luring him to the Shed. She then KO'd him with a shovel. Afterward, she locked the Shed and left behind her Shed Key. She then set the Shed on fire, just before leaving by a window. She roamed the area until Iris found the flames and screamed.
4. Iris the culprit. She had obtained the Shed Key and materials to start a strong fire by some means. She led Pebble away from Shiori on purpose, luring him to the Shed. She then KO'd him with a shovel. Afterward, she locked the Shed and left behind her Shed Key. She then set the Shed on fire, just before leaving by a window. She then roamed the area until 5PM, screaming to make herself less suspicious.

As you still have not commented on whether Mystio locked the padlock after leaving the attic in the morning. I shall work with that.
Also, did Mystio untie Koishi and Hina so they could eat?
And does the padlock have another key just for it?
Can we also assume the ropes around Koishi and Hina were tied tight?
Affirming Bobby's theory here, the ropes around Hina were not damaged or cut.
Did the padlock come from the shed?
Mystio forgot to lock the padlock after bringing Koishi and Hina breakfast. It was somewhat foolish of us to have not checked them for sharp objects, considering the fate of their previous victims, but it allows us to theorize that Hina cut the rope. For some reason, Hina did not set Koishi free as she made her escape. Perhaps fearing a similar fate would befall her if she did. Hina was still bloodthirsty and sought another victim. She found the shed key and perhaps a padlock key along the way, unless she managed to pickpocket the master key from Mystio. This could also explain why the padlock was left unlocked. We can also make the assumption that Hina locked the padlock to prevent anyone else from noticing her absence. Pebble was unlucky enough to be alone, or perhaps she was the reason he was split from Iris and me. She could have knocked out or killed him on the spot or lured him to the shed. Either way, he ended up burning with it. The shed key was a red herring, unless the master key could not open the shed due to it not being part of the mansion. She waited until someone saw the burning shed and alerted everyone else. Hina slipped the master key back into Mystio's pocket while the group was rushing to the scene or maybe during the shock of the scene. The group went to check on Koishi and Hina in the attic. Koishi took a look over the remaining players and determined that Pebble and Hina were not there. Iris's scream hinted that something negative had happened. Also, the group would just capture Hina again if saw her, so Koishi made her statement.
With the assumption that the master key does not open the shed. Hina could have simple made a hole to escape. The fire would hide all evidence and make it seem like a closed room murder.

Mystio did lock the padlock after leaving the Attic in the morning. I've already said the padlock can only be opened by the Master Key. There is only 1 padlock.
I refuse to comment on any other questions.
To refute your theory, neither Hinaichigo nor Koishi were in possession of sharp objects after they had been tied up. I will also say that the Master Key can open the shed, but Mystio was too late in arriving at the shed and the fire had already damaged it beyond repair. The Master Key was also never stolen from Mystio.
Perhaps I should also say Koishi knew perfectly well who the victims were before the investigation team arrived in the Attic.

So I guess we have to go after Koishi after all... Unlikely but could Mystio have missed if they had sneaked out with dummies in their place?
I suppose it does not hurt to check again. The windows and trapdoor remain the only method of escaping from the attic.
As the windows were never opened, Koishi and Hina left by the trapdoor.

Mystio's observational skills are not the best, so she could easily have misinterpreted the bodies, if Koishi and Hinaichigo had the means of constructing extremely realistic fake bodies.
The windows and trapdoor are the only means of entry and exit from the Attic.
The windows in the Attic were never opened, so it is perfectly possible that Koishi and Hinaichigo left by trapdoor.

Aha! I've got it! I know who the culprit is now!! You see, Pebble, at 1PM, had seen an unsavory individual, one with whom he had a past score to settle. But though his rage boils, he could not forsake the lives of his dear comrades, his close friends... So he split them and himself up to keep them from stopping him as he hunted the familiar silhouette! And in time, he came across a certain Shed, where his foe was awaiting him.
Pebble knew the consequences of this confrontation would be brutal, if not outright devastating. So with a breath, he mustered the determination to face his foe head-on, chasing the silhouette into the Shed! From there, he rushed to the opposite side of the room, blocking the potential weapons from his foe, while that same foe locked the two in, with no other exits available to them...
After that, the fight began, Pebble throwing blows in anticipation of the foe's dodges... but the foe had never budged, wary of the former's tactics. So with a backflip, Pebble regained his distance, preparing his ultimate attack! He had leapt up to the ceiling, throwing a small canister toward his foe. Almost knowingly though, the silhouette fell forward, evading the canister; but alas, Pebble knew this would happen. As the canister hit the ground, Pebble kicked off the ceiling and struck the canister with his blazing hot fist, causing an explosion to engulf the room. In the moment Pebble would be finished by his strongest weapon, he closed his eyes, thinking back to the day he and his greatest rival had met. The frightening feelings that had sprung up by that meeting. The subsequent Investigation and after-party.
Yes... The one whom Pebble fought... The one whose body was never found...
But how do I know this? Because the one who'd left for the bathroom wasn't Blitzcranberries!*Rips off face* It was me! Blitzcoconuts!!

Did we search all the boxes in the attic?
Did Hina perhaps never leave the attic?
There was no sharp objects in their possession, but there may have been some in the attic.

The culprit must be human. Bobby did not enter the bathroom.
All crates in the Attic were searched during investigation. Hinaichigo definitely left the Attic. I won't say there are no sharp objects in the Attic, because wooden splinters can be considered sharp objects. However I will say no sharp objects were used by Koishi and Hinaichigo while they were inside the Attic.

It is possible for Hinaichigo or Koishi to sneak out of the Attic behind Mystio, without Mystio's knowing.
It is possible for Koishi and Hinaichigo to walk around and climb up and down ladders while tied.
There are extra ropes in the Attic, that were not used on Koishi or Hinaichigo.
It is possible for Hinaichigo to slip out of the Attic during Investigation (in the middle of the panic, to be more precise) without being noticed by the rest of the gang.
