I believe it has already been made clear that the body is over a few weeks old, thus the murder was from before the game had begun. However, seeing that the a trial is being held for this murder, it was most definitely a player who had committed it.
Seeing as the sector was put on lockdown, we can assume that everyone was not able to travel freely within the building. This leaves Nagito Komaeda, the holder of the Immortal Key as the only possible suspect.

Back when we woke up in VR capsules after Gensokyo dream, Masked Man was there. Naegi who was with us there, actually happened to be Viole and true Naegi was already dead here. Nagito-nii fought the Masked Man and made him retreat. The only ones not there at the time, but still players, are Aklita and Emna. But after we found her, Aklita was in no way sane enough for strategical retreat, not to mention she isn't a man. Thus, the only possible candidat for being the masked man is... Emna Randris, the Mastermind himself! As for confirmation, Nagito-nii at the time said that he remembered everything. Thus he must've also remembered the identity of the Masked Man, thus his surprise at saying Emna died few weeks ago can be explained.』

The culprit is not Emna.
Verbal Bullet - Alter Ego's Testimony
Emna is currently trapped on the 3rd floor basement. Alter Ego can testify as such.
"Help... save him... trapped... third floor basement..."
This is what was said when Alter Ego appeared on the screens in the Recreation Room. Seeing as all of our other players are present, this can only refer to Emna. And since Emna is trapped, he could not have committed the murder. I also see you are not convinced of Nagito's guilt. Very well, I will further illuminate the truth.
In fact, Nagito Komaeda had a perfectly reasonable motive to kill. And that was, all of you had fallen into despair. There is ample evidence of this with the recording machine in the Studio. Perhaps I should fill in the blanks for you.

Sound familiar? These are all of your voices speaking. All of you had already fallen into despair. Thus it is perfectly reasonable that Nagito Komaeda would kill one of you for the sake of hope.

If one would call murder so that one may live 'evil', then what must one call surrendering to Despair itself?! If the world shall name it just, then I shall fight that world with all my strength, for to renounce Hope and choose Despair is blasphemy to Hope itself! The murder of poor Naegi was done out of despair Sova? While it may sound like a culprit in despair would act foolishly, they may simply be in despair about not being able to kill the correct person. In this case I believe their target was Emna who was and likely still is locked below. That person would then mix with our group and assault Emna when we free him. Making him X's so called murderer.
Sadly I have no information about Naegi's murder that would be of assistance. I will chip in when I can.

-The screen shifts to a recording. The recording starts fast-forwarding at a brisk pace and you can tell it's going over weeks and weeks at a time due to the rapid shifts in time. The recording slows down as a man enters a large black cube is locked in, then it begins fast forwarding again. More weeks pass and the recording stops. The cube never opens-
Once again, if you are not accusing Emna of murder, then who do you propose is the player who murdered Makoto Naegi? There are no suspects left, it can only be Nagito Komaeda.

I fail to see the relationship Nagito has with this murder. Is it that Emna was the leader of the despair group? But Viole is the leader of the Magic Research Division Laboratory, so wouldn't it be more likely for Viole to murder? Since this was a murder in the past, we will need flashbacks to remember the situation. Seeing how the majority of the flashbacks are us working together to fight a group, I can not eliminate anyone from the list. I'm not even sure if I might have "forgotten" that I murdered him. I had a flashback where Naegi was running through the monokuma crowd with a stick if that gives anyone a clue what may have happened with him.

My memories do not include any of you directly. I remembered fighting the monokuma masks, followed by pain and gunfire from behind me. That was all I remembered.
